O primeiro governador e capitão-mor das Ilhas mandou construir, em 1764, na novíssima Vila do Ibo, a Capela de São João Baptista. Seria de paredes baixas e coberta a macute ou capim.
Esta Capela também funcionava como capela militar, servindo de apoio à guarnição militar até à construção da fortaleza de São João Baptista (1789-1794).
Entre 1796 e 1798 foram, nela, feitos vários enterramentos debaixo do coro, junto aos bancos, de acordo com o status social que cada defunto tivera enquanto vivo. Era a afirmação social dos familiares vivos com a ajuda dos seus mortos.
Em 21 de Outubro de 1816, com o ataque dos Sakalava a capela do Ibo ficou reduzida a cinzas Depois desta data terá sido aumentada, passando a designar-se por Igreja de São João Baptista.
Sofreu grandes estragos devido a um grande sismo que teve lugar em 1879.
Nos primeiros anos de 1970, a Igreja de São João Baptista, tanto interior como exterior, encontrava-se bem conservada.
