In questo periodo, grazie anche alla protezione di alcune famiglie, il monastero si articola di nuove aree e si intensificano i lavori di decoro ed abbellimento. Nei secoli successivi problemi economici e sociali non contribuiscono al benessere del sito, che si risana solo nel 1537, con l’arrivo degli eremitani del beato Paolo Giustiniani. Fino agli inizi dell’Ottocento il monastero del Monte Rua godrà di grande splendore, ma con la cacciata dei monaci nel 1806 per l’edificio comincia una lunga agonia. Riportato al suo splendore originale, oggi si presenta con una chiesa, tre file di case, quindici celle con annesso orto, racchiusi tra le mura.
