For travel advisory in the Philippines, It'll be best to get more information from the American Embassy. I am sure someone there will be able to help you and give you advice on which places in the country are suited best and safe for trekking.
Many travel agencies based in Manila should also be able to provide you with enough information. Other than that, word of mouth from friends may also help.
The Northern Region (Islands) of Palawan, Dumaguete City, Siquijor Island, Bohol Island and Cebu City are fairly safe places to visit.

Locator as shown on the map indicates where the picture was taken from. I was flying about 1000 feet above it and that is approximately where I was.
That picture depicts what I am looking down at.
